Tips or tricks for multi-sliced textures? (title screen logos, etc)

I've been trying to get back into re-texturing, but I'm running into a cropping issue with large textures that use multiple images.

I know by looking at the original textures that it uses overlapping and opacity to an extent to make the images blend into each other, but how does one achieve this without pain staking trial and error, I feel like even hires_easer would yield the same results as the image below.

I've been messing around with Wave Race 64, I've recreated the two initial title screen logos, they look great before I chopped them up to load in-game, but once in game they look very choppy and distorted, regardless of settings.

Using GlideN64 3.0 and Project64 2.3.2.
